I sometimes end up with keyframes that are not on an integer frame after I scale the time for a whole scene, which makes them a pig to edit.

Is it possible to snap all keyframes to the nearest whole frame, or clean them up together in one go?

Yes, it's possible via the Graph Editor (Snap Keys to Frame), the new Scene Editor\Dope Sheet (Quantize) and Dope Track (Snap Keys). You'll have to manually select all keys though, so the Dope Sheet is probably fastest as it can select keys from all items (even of different types) in one go.
