layout and modeler should be able to recognize skelegons on a different user specified layer.

They do, both of them!

In Modeler you can preview skelegon deformations in VertexPaint. It allows you to have geometry and skelegons in different layers. You just have to make sure all layers that you want to bring into Vertexpaint are in the foreground before starting it.

Whilst VertexPaint can handle skelegons placed over multiple layers, Layout can only deal with bones from one layer (the same layer the mesh is OR user specified one).

To select which layer of bones you'd like to use, first have the object you want deformed highlighted, then click Bones (works even if no bones are present in that layer) and next click Item Properties to make the bones settings panel appear. Youš'll notice that right at the top you can select what layer of bones to use for deformation.
