Not sure whats happening! I think I've lost all the file associations, and I'm not sure how to get them back, when I render out an image and go to file>save RGBA (or any of the otehr ways) all I can save it as is .tga, .flz, and .iff. Also have no options when trying to save it as an animation.

Does anyone have any idea whats going on, or how to solve it!

Try reloading your plugins.

In LightWave Modeler:
Go to Modeler>Plugins>Edit Plugins
Click on Scan Directory
Choose the Plugins folder inside the LightWave folder on your hard drive.
When it says it has loaded Plugins, click on OK.
Click on Scan Directory
Choose the LScripts folder inside the LightWave folder on your hard drive.
When it says it has loaded Plugins, click on OK.
Click on Scan Directory
Choose the Legacy_Plugins folder inside the LightWave folder on your hard drive.
When it says it has loaded Plugins, click on OK.
Then click on Done.
In LightWave Layout:
Go to Layout>Plugins>Edit Plugins
Click on Scan Directory
Choose the Plugins folder inside the LightWave folder on your hard drive.
When it says it has loaded Plugins, click on OK.
Click on Scan Directory
Choose the LScripts folder inside the LightWave folder on your hard drive.
When it says it has loaded Plugins, click on OK.
Click on Scan Directory
Choose the Legacy_Plugins folder inside the LightWave folder on your hard drive.
When it says it has loaded Plugins, click on OK.
Then click on Done.

If, at any point, it says "0 plugins found in 0 files", this could be an indicator that someohow the plugin files have been deleted from your system.

If your Hub is operating properly, it is only necessary to load the plugins in one program or the other. The Hub will load them for the other program automatically.
