I am trying to model more and more using subdivided objects but I really miss using boolean functions, specifically subtract and stencil. Is there anyway to do something like this to a subdivided object other than freezing it?

Booleans generally require clean-up, especially if you intend to use them with subpatch objects. Generally, the best accpeted method is to turn off subpatches, do your boolean, clean up the area surrounding the boolean with new polygons made of 3 or 4 points, and then re-enable subdivision. A little forethought goes a long way in this process, try to match up the number of points on your boolean object with the number of points that will surround it on your base mesh. Clean up is much easier.

Freezing a mesh is sometimes acceptable but there's no reason to add all the unnecessary polygons over the entire object just to fix a boolean issue in one smaller area.
