Trouble merging points

I have been running into a situation where merge points doesn't work.
Say I have 2 points selected, they are on the same layer, when I get info on them, they have the exact same location, but when I try a merge, even with a setting of 1mm, they don't merge. Anyone know what would cause this?
I know I can weld them, but there are quite a few in the mesh.

Got an endomorph assigned to one or both of those points? The merge needs to have them in range in the base aswell as all morphs.

Figured it out. I had an endomorph which had some pgons moved way out of position for UV mapping purposes. Even though the points were coincident in the model, they wouldn't merge.
