How would I do this? For example, if i wanted to create an pupil for an eyeball - the pupil would be circular in cross-section, but would also be a section of a sphere the same size as the eyeball.
I feel like I'm asking a really basic modeller question, but I can't figure out a simple way to do it and I'm sure there is one!

Think Drill->Stencil. Take a look at the docs!
You could also use knife to slice through a section of the sphere.. etc.
Quite a few ways to do this.

make a sphere, select points around the outer circumferance where you want the disk conformed, copy them to a new layer. and remake a poly...
if I understand what you want right.
if your really making an eye theres an awsome tutorial on it .. er
.. somewhere... I'll find the link later.

OK, The corna is the stick out bit.
1) Select a 'cap' of polygons at the front of the eye sphere. Copy and paste into a new layer.
2) Switch to the new layer. In point mode select all points except those where the cornea will be attached to the eye.
3) Stretch the points (h is the shortcut) to form a protruded cap over the original sphere.
4) Now you have a cornea.
If you just want to deform the original eye sphere, leave out the copy and paste operation.
