There was in inherent problem with the way multiple threads were executed in SE1.x that has been fixed for SE2.0.
It was extremely timing dependent, but tended to show up with four or more CPU cores. It was present even in two core systems, but it rarely caused noticeable problems.
Workarounds:
1. Press pause
2. there is a script in the forum somewhere that can help by using pause for you
3. In the task manager, set SpeedEDIT.exe to use fewer CPU cores.
I hope this helps,

The script didn't help me much, how do I tell SE to operate on fewer CPU cores in Vista. I can do it on XP but can't seem to figure it out for Vista. Is there a link out there somewhere because all the ones I looked up is for XP.

The task manager is pretty much unchanged. Find SpeedEDIT.exe in the Processes tab, right click and choose Affinity.
Uncheck all but two cores and see how it works.
I don't know of a way to do this automatically, you'll need to do it on each launch.
I'm just glad it's fixed in SE2, that was a tough one.
